Will story progression add pets to households?

Yes, SP can cause inactive households to adopt pets. However, if you have these set to True:
SP > General Options > Options: Lots > Options: Inspection > Home Inspection Pet Beds
SP > General Options > Options: Lots > Options: Inspection > Rigorous Home Inspection
the household will need to have a pet bed in place in order to adopt. These are both set to True by default, so double-check your settings or put pet beds in the houses that you want to adopt.
There are other settings that can block adoption, but I don't think any of them will block it by default.
