This may sound very weird, but for story-purposes, I want a sim of mine to be pregnant by a sim that is already dead. Is there a way to do that? When I choose the "Pollinate" option in MC, it doesn't seem to list dead sims...

No, you cannot pollinate with real dead sim. Maybe with a playable ghost.
What you can do is
- use Longtermrelationship by category and set the two sims to married
- use instant baby for your female sim
- then, if this is not automatically set in the family tree, you can set the dead sim (spawn ghost from the grave with Debugenabler) as father with MC, connect them if needed.
Later when the baby is older like Teen you can use
- MC "play with genetics" to use the mother and the dead father (this works)
