Part of my question has to do with that I simply forgot how to set it up properly and in what order.
What I want to achieve is that I don't want all the services available in my vacation destinations, like resort workers, the newspaper delivery or the various social services.
They are all enabled by default in my homeworlds, so after travelling these Sims were created for the travel destination, too.
I changed that in Registers settings while on vacation by reducing the service pools to 0 but these settings then traveled with me back home and now they are also gone from my homeworld.
Any advice?

It sounds like something might have glitched with the (relatively) new Service Pool settings on your return travel there. Either that, or you had Register entirely on default settings in your homeworld, so the mod "inherited" the settings of the vacation world in order to be helpful -- which in this case, it wasn't.
On City Hall/computer, would NRaas > Register > Reset Settings take you where you want to go our did you have sophisticated things set up in the homeworld before leaving that got lost entirely? If the latter, did you export them at any time before leaving by any chance so that now they could be re-imported?

I have custom settings for the homeworld, which are exported. So I could reimport them.
However after trying for the second time I have now two things to report, which probably make this an Issues thing:
Setting a service pool to 0, doesn't disable the service. I still got a newspaper every day and after TA the paper girl the game created a new one despite the pool set to 0.
Before travelling the second time I did customize the service settings for my homeworld again, thinking that my old settings had not taken the new Services feature into account yet. In theory this should import these settings into the travel destination, no? Yet they were back at defaults when I arrived and the new travel settings for Services that I did at the travel destination then did reimport into my homeworld again.

Setting the service pool to 0 doesn't disable the service. There's no real way to stop the game from pulling Sims for these services. What it does is wipe any it generates out on load so if you don't provoke them, they don't exist. Things like the newspaper delivery are unavoidable unless you deactivate delivery then set it to 0, then it applies.
Additionally Register changes the tuning to make this work, which means it will carry over between towns like a tuning mod would. That's actually a sticky thing I do need to address so thanks for the report.

When you go to look into this, can I also suggest to look into the default NRaas tuning, which seems to have existed since before they were available from within the settings?
For some odd reasons Register sets one of the child social worker pools to 1, while it sets firefighter services to 3. In any EA world each of these come equipped with 2 premades. So what happens when you load a fresh world with Register installed is that 1 premade social worker gets wiped from the game, while a third firefighter is being spawned. I noticed this recently when I wanted to hook up one of my Sims with a particular premade I had seen on sims.wikia.com. She was not in game and so I loaded a fresh copy of that world once with and once without Register to find out that Register always deletes her on load.

Register pulls defaults from whatever tuning is set at. EA has the social worker pool set at 1 so any additional would be wiped. I'm assuming they manually spawned those pre-mades with the world builder. Likely the only fix is by creating a tuning mod for the social worker as it's possible that Register would TA her before Retuner set the tuning (but you could try that too).
