When I have this enabled, is it ok for me to disable the default EA Story Progression?

Do you mean the checkbox in Game Options? The answer is it doesn't really matter. When NRaas SP's progression is enabled, it prevents EA's from working and doesn't care if the checkbox is selected or not. The Game Options checkbox would only be relevant if SP's progression were to be disabled by way of SP > General Options or if the SP mod were to be removed as then either EA's story progression will take over or there will be no progression.
