Basically what I did is just whats written in this thread http://nraas.wikispaces.com/share/view/66694960 so inactive make more use of the Subway. But what I noticed they all get clogged up in the entrances of those Subway-Rabbithole forcing them to reset.
I've only disabled Allow Boat Routing and this is the result .... though next to the EA Subway Rabbithole, I am also using Subway's Rugs, don't they mix and match?
Routing -Subway- problems
Bump ~ also so more information. I've read in a thread that lowering Relativity to lower than 19 can give such effects as well, I had it on 15. Corrected the speed to 19 and still Sims (incl. my Active does some funky things on routing through Subways Rugs).
Next thing to try is to remove EA's subways and replace them all with the rugs.

Ohh ahh ... forgot, I do know those rugs works, having placed them all over SV map. The only difference is with the custom map I am playing, SV doesn't have any EA's subway station on load up.
I tried removing those EA's within a game yesterday, though I couldn't get the rugs to route properly. Might needed a save / exit and restart to load the routing properly. Also was trying to than a soda machine killed my Sim (shouldn't had slam the machine) and quit, cause it gave me an headache.

Update: No luck with just removing the EA subways, My active doesnt see the Subway Rugs as stations.
Next - Removing all subway stations and subway rugs, save as ... and exit. Clear cache, restart so at start there is no load up on subway routing.
After that testing it with freshly placed EA's subway stations in it to see if routing is corrected on another load up.

Update: Well, it seems to go just fine if you either have the all EA subway station or all Subway rugs, but don't mix and match or the routing gets broken and sims will get stuck underground.
Conclusion:
- Use a world that doesn't already have EA Subway Station placed.
- If it does have an EA's Subway network, either expand subway stations with the same structures (EA Subway Stations) or remove them them first, save as .... and exit, clear cache (not sure if its required, but do it for safe measures) and restart game, from there rebuild your new subway network with rugs.
Within current game the stations (rugs) will not show on mapoverview, either focus on the rugs to travel through them or save/exit and restart.
