I can not resist sharing this update. After several hours focusing on the issue above and rebuilding and placing everything again I have to report I spoke too soon
when I said "seems to be fine now." It was not until 5 deer, 3 raccoons, 9 family cats, 8 family dogs and I do not know how many strays all started taking the subways. They particularly loved to travel with all the kids (37 of them) going to school and 40 or so adults trying to commute. At one of the stops there was a long line of sims waiting for 2 deer to come out, another deer and raccoon waiting to enter. I thought GoHere and OW were going to explode. Either those or my fans.

I never experienced all that congestion with wildlife as I play some custom worlds where the wildlife will not spawn, some that spawn only raccoons or only deer. This world spawns all of them so I decided to decommission the subway system.

LOL! Sorry brappl, I have no idea why I find this so amusing, but it's sort of along the same lines as the player who reported a sim swimming while holding a baby -- pixels blindly doing what they were programmed to do.

Could you not have put the subway entrances behind doors, gates, or archways locked to animals? Not getting a sense of the world's layout so of course I don't know if that would be practical, just something that came to mind.
