I have been using Derielle (fixed version of Twinbrook) and haven't seen any of the boating issues yet, Simsimillian lowered the water plane and raised the land level so even the lake is boatable in that remake. EA just more than likely did a half ass job "fixing" the past worlds to add boating.

You have to place the buildings from EP's in other towns, they don't generally autoplace unless you are starting an entirely new game in that town, and of course it puts them all in ridiculous places.

Could the settings in Options not be checked to allow Supernatural's? That would cause them to keep losing it for no apparent reason.

I would have to agree, I have SimStateDudes mod and have no issues.
